This explains how Sepiroth came about and who Jenova was. In a nutshell Jenova was an alien that had been discovered in the northern ice shelf and mistaken by Shinra scientists as a Cetra (ancient). Cells taken from this organism were put into Sepiroth who later in life went mad when he discovered how he was created. He tried to destroy the world in the game by summoning meteor and was defeated. Sepiroth, more or less is an extension of Jenova's will to destroy the world in FF7 and many clones of Sepiroth were made. Some of them would change form to become the perfect likeness of Sepiroth and would convey his, and Jenova's will to destroy through them (it was these that cloud encountered often in FF7 that would change into a Jenova type creature and a boss fight would ensue).

The villians in AC were clones that were seeking the rest of Jenova's cells in order to bring Sepiroth back. This was achieved by their leader. When he absorbed the cells he had enough material to transform and cloud had to destroy him yet again.
